I was having the same issues, running Ubuntu Jaunty (9.04), AMD64. However, I looked at the next post:

And running the command "java -jar..." worked and let me update and install new add-ons and everything, but I still do not have an Options pane. I wonder though, why running that command in Terminal to start it is any different than my GNOME panel launcher I made which runs the command:
bash -c "java -jar ~/.minion/minion.jar"

...I don't see how that's any different. Oh well. My add-ons update in Linux without much trouble so I'm happy. RIP WoWMatrix.
