A way to set the waypoint marker color would be nice, for instance in the Summer Festival to differentiate between the Horde and the Alliance waypoints with a Red or Blue marker.

I too have this same issue, here is a screen shot...

I too have this same issue, here is a screen shot in Ironforge with a layer beneath showing Dun Morogh. The city map pops back vividly only when the cursor is moved over the map.
