Once WoWHead is able to change their entire database over to compensate for the 3.x, we will be updating the WoWHeadDB mod that provides the starter database.
Until then, you are stuck gathering the old fashioned way.

As per the note below, as long as you did not attempt to gather in 3.x prior to updating- you should be ok. Since you commented, you likely did try to do that. Unfortunately, unless you have a backup, there is nothing we can do.

Please read and follow http://Wiki.Norganna.Org/Installing , that will help rid you of the old AddOns that are causing issues.
