I'm experiencing the same issue with r163. Waypoints disppear on zone/subzone transitions, as well as when opening/closing the world map. I've been able to reproduce the problem consistently using the following steps:
1. Disable all addons other than TomTom.
2. Delete TomTom saved variables.
3. Log in.

Yes, hence the note in the changelog. There's not much I can do when Blizzard changes the actual auras in one order, and fires combat messages in the opposite order. When I see the combat log message that the aura was lost, I scan the auras... occasionally the delay is too big, and the aura isn't there yet. The only way to avoid this...

Hmm, that's odd. I committed a fix for the typo, but apparently the zip contains the previous revision... I'll push a new zip here shortly.
The settings reset was intentional; ShieldsUp is still a beta addon, and things will change. I'm not going to spend time adding code to upgrade settings that are probably going to change again...

Try deleting your saved variables. If that doesnt work, go to the Bug Report tracker, click the ticket entitled "does not work at all" and read my instructions on how to enable and report debugging information.

I think you have a typo... the reset button is labeled "S" instead of "R". Otherwise, great addon. I've been missing the "equip target's gear" feature for quite some time, since the addon I used to use that did this stopped working. :)
