Not that it helps anyone in the near term... but addressing the raid functionality issue is now at the top of my to-do list (aside from bug fixes)
I have tried to tweak the raid frames a bit to improve their general visibility and in the near term, I'm not sure how much more I can improve that though I am going to work on it.

Gatherer requires no special modification(s) to use with nUI. It's POIs (points of interest) will appear on the minimap as they normally will and on the world map. The gatherer minimap button will be placed in the buttonbag, as well.

I use Gatherer with nUI myself. No issues there. Cartographer also works with nUI but there are a couple of minor conflicts (saving map scaling and some other things) that I am working on right now.
As for your other question about extra chat tabs on the chat frame... at this time nUI does not manage the chat frame...
