I had the same problem after I updated to RC5.1. The issue with RC5.1 seems to be that the default profile SUI uses to pre-configure bartender doesn't untick the option to "display blizzard art bar" in the bartender settings. This means every toon that loads that new default profile has the blizzard bar overload on top of everything else.

There's two ways to fix it. You can either stick with RC5.1, go into the bartender settings panel (type /bartender in chat) and browse through the tabs until you find the option where it says "show blizzard art bar" and untick the box.

OR - and this is what I did - you can rollback to RC5, then log into the game, open the Bartender options panel (/bartender), go to Profiles and select the default profile. After this delete all of the SpartanUI profiles, then log out and log back in you can re-select the new freshly spawned SpartanUI Standard profile. Then everything should be back to normal.

I preferred doing the rollback and cleaning up the profiles, since that way you're sure the bug won't come back.

Blizzard Art Bar, recently was changed in Bartender, the change affected how profiles need to be generated for Bartender, which is why you have the problem ...
Go into Bartender (minimap icon or "/bt") and disable Blizzard Art Bar.

At a later point in time, the skin option will be implemented, but for now you'll need to manually replace the original image files ... and you need to know what you are doing ...

This isn't a critical issue in my eyes, I know that some of the default minimap icon's are misplaced a bit and they'll be fixed over time (currently I'm starting packing up my stuff, moving the 1 of December) ...
If you are referring to none default minimap icon's that isn't really an SpartanUI (FanUpdate) issue, you'll have to direct issue reports to the authors then.

I have been toying with the image files in SpartanUI and i am attempting to make a new skin for it. I have not yet attempted to swap the images out with the current ones i have made. But i will be trying it shortly. Hopefully it works. I will give you guys' an update on how it works out.

Edit: I uploaded a TGA file that i edited and it WORKED! whoot! I will be definitly finishing out a skin now. I will try my best to post follow-ups/screenshots on my progress.

Great that you figured it out, about moving the focus frame, click it for the popup menu and then enable moving (don't at this moment remember the exact name of it, but should be clear what I mean when you get the popup menu open), then move it to the location you want in it, then click it again for the popup menu and disable moving.

OK it seems the Swatter addon messes up focus so disabling that worked. However my issue is now the focus frame is right in the middle of the screen. How do I move it please?

This shouldn't be happening, with 263-RC5.1 or 263-RC5.2-PreRelease,
So what I think you need to do is:
1) Follow the instructions given by Gksaint, and refresh your WoW (clean cache, wtf, and all addons).
2) Make sure that Curse Client have SpartanUI set to ignore (if SpartanUI show up there)
3) Delete ALL spartanUI folders (Including oUF & Bartender)
4) Re-download & Install a fresh copy of SpartanUI (FanUpdate) preferably version 263-RC5.2-PreRelease (Can be found here)

If you could please post more information, like the actual macro used ...
anyway the popup menu shouldn't be able to give you the option of SetFocus,
so I really don't see how you could be getting that error unless you edited the files
(but I'll have another look when I got some time).

And for you to show up the multiple bags...you will need to right click Bartendar4 on the minimap and there should be a "Bag" section on the left side. You may have the option checked for "Use One Bag".
