Retried v1.12-40000 a couple of weeks after the last post here and no further issues with guild reputation overriding the proper "last rep gained" trigger in WoW 4.0.6. Always switched the bars properly with nothing set to "inactive" (guild rep or otherwise). Didn't do further testing to determine the cause of the earlier issue....
