Using the new beta, can't CTRL-Right Click to place waypoints on the world map.
Ctrl-Right Click works on the "full size" World Map. If you hit the arrow in the upper right-hand corner of the map to zoom to "full size", you can set waypoints. It doesn't seem to work in the smaller, quest tracker map.
